The Life Aquatic: Genomic and Transcriptomic Insights into Crassulacean Acid Metabolism in Isoetes. Isoetes, also known as quillworts, are a phylogenetically diverse, globally distributed group of aquatic lycophytes. They are members of an important lineage of vascular plants that diverged from other lycophytes more than 300 million years ago. In addition to its phylogenetic importance as one of the earliest diverging vascular plants, Isoetes is notable for its high incidence of polyploidy, frequent hybridization and utilization of crassulacean acid metabolism (CAM) when submerged. In order to gain insight into these and other processes vital to the evolution and diversification of land plants, we have generated a de novo genome assembly paired with diel transcript expression data for Isoetes taiwanensis. A high quality genome was assembled from Oxford Nanopore long-read sequences and polished with Illumina short reads. RNA seq data was mapped to this reference genome to investigate differential expression of CAM associated genes in leaf tissue over a 24 hour period. As well as investigating the evolution of CAM in an aquatic plant, we are using phylogenetic reconciliation to gain important insights into the history of ancient whole genome duplication (WGD) in Isoetes. Along with the results reported here we anticipate that the Isoetes genome will open the window for a wide variety of studies focusing on topics such as facultative expression of CAM, root development, secondary growth and fungal symbiosis.
