Phylogenomics of Puya (Bromeliaceae): evolution in the dry valleys and high-elevation ecosystems of the Andes.

The diversification of the Andean-centered genus Puya (Bromeliaceae) occurred almost synchronously with the rising events that shaped the Andean Cordillera in the last 10 million years. This radiation resulted in ca. 250 narrowly endemic species mainly distributed in the dry valleys and high elevation ecosystems along the Andes. The recency and rapid diversification of Puya, however, posed significant challenges for previous phylogenetic studies that used traditional molecular datasets to understand in detail the evolutionary history of this lineage. Here, we aim to solve these challenges by studying the phylogenetics of Puya using a phylogenomic approach with the Angiosperm 353 probe set. We recovered ca. 300 loci for 88 species of Puya (109 OTUs), with medium-low levels of incongruence among loci. We interpret that the main source of conflict is a mixture of incomplete lineage sorting and possible hybridization events, especially in the most recent lineages of the northern Andes. Our analysis supports and improves previous findings, such as the Chilean origin of the group, and the south-to-north cladogenetic progression of this lineage. Moreover, our findings and dense species sampling significantly improved both the phylogenetic backbone and the species-level resolution of the subclades of Puya allowing for a better framework to study the evolution and biogeography of this lineage.
