Complete chloroplast genomes of Iris species occurring in Central Asia: molecular structures, comparative, and phylogenetic analyses.

    The genus Iris is a group of economically well appreciated perennial herbs consisting of approximately 225 species that is widely distributed in northern hemisphere. Due to considerable morphological variability, the genus has been notorious for the taxonomic problems. Chloroplast genome is the most commonly used for phylogenetic and genetic diversity analyses in land plants. To understand the genomic architecture of Iris chloroplasts and examine the level of nucleotide and size variation, we newly sequenced two (Iris loczyi and I. orchioides) and analyzed five Iris species (including the two, I. gatesii, I. missouriensis, I. sanguinea) distributed throughout northern hemisphere. The average size of complete chloroplast genomes for the Iris taxa was 152,299 bp with a maximum size difference of ~ 2,501 bp. The overall gene content and organization across the two Iris were identical. Sequence variations were higher in non-coding regions than in coding regions. Four intergenic regions and conserved ORFs including ycf1 exhibited the largest sequence divergence showing potential as phylogenetic markers. The Iris plastomes had a comparable number of dispersed and tandem repeats (simple sequence repeats) to the ones identified in other angiosperm taxa. The phylogeny of 13 Asparagales taxa including the five Iris species inferred from complete plastome data showed well resolved monophyletic clades for closely related taxa with high node supports. Our study provides detailed information on the chloroplast genome of the Iris taxa. We identified nucleotide diversity hotspots and characterized types of repeats, which can be used for developing molecular markers applicable in various research area.
